It has been stated that The Master was not present at the end of the time war by The Master himself. The Doctor has stated that the time war is time locked. BUT, in the conclusion to The End of Time when The Master was fighting off Rassilon they all dissapeared in the light. Some have said The Master died, but did we actually see him die? No. He went into the light, back into the time war with rassilon and the rest of the time lords. The Master told the doctor that if he killed the president he would be in control of gallifrey. Here's my theory, The Master was sent back into the time war with the rest of the time lords when he wasnt there before. With his powers he destroyed rassilon and took his place as the president. But he was dying, so he used time lord technology to heal himself. With himself as president (when he wasnt before) he changed events so the doctor NEVER destroyed Skaro or Gallifrey, but made it so the doctor thinks he did. He then ends the time war himself in a different way, and placing both planets and species in a different time zone (i.e the 11th Doctor's). He broke the time lock from the inside. Hmmm, ok. How about this, The Master gets pulled back into the Time War with the rest of the time lords but is dying because he is using up his life force to destroy Rassilon, but because he is there now when he wasn't before it changes the events of the events.
