Toby Jones played the Dream Lord in the Doctor Who story Amy's Choice. He also played Kotris in the Big Finish Productions audio dramas The Great War, Fugitives, Tangled Web and X and the Daleks. (Since the Dream Lord is a psychic manifestation of the Doctor's darker thoughts, this means that Jones has played the Doctor.)

He voiced Dobby the house elf in Harry Potter and the Chamber of Secrets and in Harry Potter and the Deathly Hallows: Part 1. In 2011, he portrayed Gerard Hamilton in the TV movie Christopher and His Kind, starring Matt Smith. More recently, Jones played the villain Arnim Zola in Captain America: The First Avenger, Captain America: The Winter Soldier and Agent Carter, the first of which also featured Jenna-Louise Coleman in a minor role. He will play Captain Mainwaring in the upcoming film adaptation of the classic BBC Television comedy series Dad's Army, opposite Bill Nighy, Michael Gambon, Daniel Mays, Bill Paterson and Mark Gatiss.

In 2017, Jones played the villain Culverton Smith in a Steven Moffat-penned episode of Sherlock, opposite Benedict Cumberbatch's Sherlock Holmes.
