Well, when you're at war, would you rather have a wimpy elcted officail, or one of the most powerful Time Lord's ever? and for a race like the time Lords, a new body doesn't seem a like a difficult thing if you've got whatever you what to put into it. In the End of Time the Doctor refers to the Lord President as Rassillon, and he is also called Rassillon by Russell T Davies in Confidential.
Even though he was immortal, he is seen as just a floating head in the Five Doctors, so this is likely just a projection, meaning he may not have been in the Dark Tower.
