The natural timeline was what the Eleventh Doctor termed the native timeline of himself and his companion Amy Pond, which was altered by the Daleks when they activated the Eye of Time, proceeding to invade Earth and exterminate humanity in 1963, endangering Amy's existence. By travelling back and releasing the Eye of Time before the Daleks could activate it, the Doctor restored the natural timeline and negated the alternative which the Daleks had created.
