In "The Time of the Doctor" it was explained the Silence traveled up the Doctor's time stream and blew up his TARDIS, creating the cracks in time they tried to stop | |||

The Silence
The Silence accidentally caused the universe to undergo total event collapse when they destroyed the Doctor's TARDIS, but the Doctor was able to reverse this.
