She then proceeded to cut him open and place a bomb in his stomach as a means of destroying the HUB which the government (incorrectly) believed was connected to Jacks immortality. When Patinjali asked if he would have to go into hiding she shot him dead. Johnson positioned snipers on Cardiff bay when the HUB blew up and phoned John Frobisher to inform him that Harkness was dead but Gwen and Ianto had escaped. She and her men then followed Gwen to her home to kill her, dragging PC Andy in tow. However Gwen promptly shot the tyres of their vehicle and drove away.

The next morning Johnson supervised the search for Jacks body and when certain body parts were found she ordered them to be transported and sealed within a remote military compound. However Jacks body eventually reformed and she opted to have him encased in cement to stop him from coming back to life. However her plans went up in smoke when Gwen, Rhys and Ianto infiltrated the base and smashed Jack out of the cell with a fork-lift truck. She and her men pursued the group but Gwen shot a lorry in the middle of the road which caught fire and exploded, blocking their path. She then phoned Mr Frobisher and apologised for their failure. She and her men stormed Alice's home and when she threatened them with a gun Johnson convinced her to come clean. Agent Johnson was a trained government official tasked with infiltrating Torchwood three to assess how well equipped they were.
