The Doctor answered a distress signal to Time Lord field hospital Haven but when he arrived found the station unharmed and the Medbay Operation Mainframe (M.O.M.) managing the facility working fine, though it's caretaker had seemingly depleted leaving their daughter, Runa, behind. His visit was interrupted by the arrival of Veklin and Case, fleeing a Dalek attack which had left Veklin injured. Whilst Veklin was treated, he caught up with Case, until M.O.M. insisted on containing her. He and Veklin began investigating the facility after she found herself unable to contact Gallifrey, discovering M.O.M. had actually frozen all her patients, and her caretaker when he'd tried to stop her, to keep them safe. Realising Battle TARDISes were on their way to destroy the facility due to it not checking in, the Doctor ignored Veklin's demands to simply flee and convinced Runa to help reset M.O.M. Afterwards Case refused to return with Veklin due to her willingness to abandon her and stayed with him. Under the guise of a Dalek Killer and her squire, the Doctor and Case joined a mission on Sunspire, a world that had been attacked by the Daleks and suffered a near-total genocide at their hands. The last surviving people of Sunspire were working to retrieve their gene bank from a bunker, where a Berserker Dalek was trapped. In truth the Doctor hoped to freeze and study the Berserker for tactical advantage as well as help Case with her unstable Dalek technology that was harming her health. The mission went awry and Case was furious at after discovering his true agenda. The Doctor helped the last survivor of the mission reach the gene bank and then found Case had become fused with the Berseker when it tried to reconstruct itself using her. The result had been them merging, becoming "something new" which he anticipated both sides of the war would want to control. The Doctor took Case to Memnos, a facility run by two Time Lord conscientious objectors to document the victims of the Time War, nominally so she could recover, though in truth he hoped she might be able to safely awaken a temporarily frozen harvester ship with more cyborgs like her aboard. However as Case used their systems to relive her homeworld Carter Baross, the Dalek Time Strategist had infiltrated her experience telepathically. In response the Doctor connected to her and tried to help her resist the Time Strategist's attempts to reassert their control, prompting the Daleks to invade in person. They fled to the frozen harvester, exposing his true agenda. In response to Case's anger at being used, the Doctor saw to the destruction of the harvester to honor her choice. As the Daleks closed in, he alone was rescued via teleport by the surviving objector. Unknown to him, Case had survived as well, being captured by the Daleks. After he spent a month in solace following the apparent loss of Case, Veklin recruited the Doctor to help her investigate reports of a new Dalek weapon in the field. They traced it to a facility run by the Dalek Time Strategist and discovered it was actually Case. The Doctor connected to a dreamscape the Time Strategist was using to commune with Case and tried to help her see through their lies. In her confusion however Case refused to go with him, but prevented the Daleks attacking him and Veklin which allowed them to escape. (AUDIO: The Hybrid's Choice (audio story))
The Doctor continued searching for Case however his TARDIS was diverted to a dry dock by Commodore Tamasan, who presented him with a new Dreadnought TARDIS that she’d had developed and which she wanted him to command. During their tour, the TARDIS was infiltrated by Case on her first solo mission for the Daleks to assassinate Tamasan. The TARDIS began to go awry as Case pursued the Time Lords through the interior, resulting in a technician, Jodall, being fatally injured. Case felt remorseful at her death and fled. (AUDIO: Fear Nothing (audio story))
For her failure Case was taken before the Dalek Emperor who ordered the Time Strategist to make improvements to her. With Tamasan stalling the War Council taking an interest, the Doctor tracked her down to the Strategist’s secret facility and instigated a plan to neutralise her. Knowing captive Time Lord medic the Nurse was aboard and would likely be forced to treat Case, the Doctor met him prior to his capture and planted an upload of his eighth incarnation’s personality on his implants. The construct was transferred over to Case during her treatment and placed her in a dream state, during which the Eighth Doctor helped Case see through the Daleks’ conditioning, using the Pathweb so she could briefly commune with the Emperor and see how little it cared for her. This brief exchange alerted the Emperor to the Time Strategist’s secret facility and he sent troops in force to shut down the experiments there as it deemed them contrary to the Daleks’ purity. Whilst the Time Strategist was being taken captive, the Eighth Doctor construct took Case’s mind into a permanent dream state travelling with him after briefly exchanging words with the true Doctor via his TARDIS’ telepathic circuits. The Daleks destroyed the facility and took the Strategist before the Emperor, who ordered that their minds be linked to remove the Strategist’s independence. === The Sontaran gambit ===
The Sontarans devised a gambit to trick the warring Time Lords into intervening in their long-running conflict with the Rutans to achieve victory for themselves. Developing Sontaran-Rutan hybrids with the ability to shapeshift from genes of Rutan-created hybrids that had infiltrated Sontaran ranks on Taxodon, they had the hybrids kill and replace the crew of a Time Lord diplomatic mission to Sontar led by Cardinal Blaxill. The faux Time Lords returned to Gallifrey whilst one hybrid used their captured TARDIS to attack a Time Lord station in Rutan space under the guise of being a Rutan. The impersonator of Blaxill then rallied the Time Lords into an attack on Ruta III to erase the Rutans from existence, planning to use an anomaly cage to contain the ensuing paradox.
As his people prepared for the assault, the War Doctor investigated as he was sceptical of the Rutans’ apparently random attack. He visited Sontar to seek the aid of a Sontaran veteran from Taxodon he’d met in his sixth incarnation, Skole. The pair discovered the hybrids and deduced the scheme, making for Ruta III to avert the Time Lord assault. En route the Doctor deduced the hybrids were part of a second, bigger paradox which would overload the anomaly cage, as the destruction of Ruta III would result in some being flung back in time to Ireland, where he’d encountered them in his eighth incarnation, and then Rutans he’d encountered in his third incarnation would recover their genetics and then use them to make the original hybrids deployed on Taxodon. As they arrived at Ruta III they found the assault had begun and time was already disturbed by the paradoxes. Though Blaxill turned the Time Lord fleet against them, the Doctor and Skole were able to board the flagship and fought through the hybrids to destroy the ship and stop the assault, with Skole dying in the process. Prior to the destruction the Doctor retrieved the anomaly cage which preserved the paradox of his previous encounters with the hybrids, even though the event scattering them back in time had been averted.
