The Dalek Supreme, also known as the Supreme Dalek, Black Dalek, and the Dalek Controller, served in the role of an elite or commander Dalek, however occasionally a Gold Dalek was used for similar purposes. (DW: The Dalek Invasion of Earth, Day of the Daleks)

The Supreme Dalek, also known as the Supreme One, was in command of the New Dalek Empire in 2009. It was also a variant of the Dalek Supreme model.
The Dalek Emperor also similarly used Black-domed Daleks as lieutenants. (DW: The Evil of the Daleks, The Parting of the Ways)

Overview
The Supreme One had red casing with golden globes and extra plating. It had a slightly deeper voice than the other Daleks that resembled that of the Dalek Emperor's in The Parting of the Ways, and ranked even above Davros. As well as extra armour, The Supreme One had a third indicator light which - as with its other lights - was mounted on a small plate.
History
The Supreme One had a clear disliking for the insane Dalek Caan, calling him "the Abomination".  Nevertheless, he relied on Caan's prophecies to guide his actions.
Dalek invasion of Earth

Biography
During the 22nd century Dalek invasion of Earth (2157 - 2167) a Black Dalek known as a Supreme Controller directed the Bedfordshire operation. It had a terrifying pet called the Slyther which it used to let roam free around the mines at night killing those it found. Its voice was considerably higher than the other Daleks. A black and silver coloured Dalek referred to as the Saucer Commander was also used during this invasion. (DW: The Dalek Invasion of Earth)
Behold Doctor! Behold the might of the true Dalek race!

It commanded the invasion of Earth during the War in the Medusa Cascade and reported its victory to Davros though he was only interested if The Doctor had arrived. The Supreme One stated that there was no sign of Time Lord activity and that they were beyond the Doctors reach which fascinated Davros as it sounded as a declaration of victory which was impossible as the Daleks were elevated above emotion. (DW: The Stolen Earth)
Alternative timeline of the 22nd century

Once its forces detected the Doctor's TARDIS, the Supreme One ordered it to be encased in a time prison which allowed it to be captured as it was depowered. The craft was transported to the Crucible where the Supreme One demanded that the Doctor and his companions emerge from their craft. When the door to the TARDIS closed trapping Donna Noble, the Doctor told it to release her but The Supreme One stated it was not his action and that it was likely Time Lord trickery.
The Black Dalek appeared to have been replaced by a Gold Dalek in an alternative timeline in which World War III had occured in the 1970s, enabling the Daleks to take over. (DW: Day of the Daleks)

It commanded its forces to dump the TARDIS into the core of the Crucible in order to destroy it. As it disintegrated, the Supreme One asked the Doctor if he had felt anger, that if emotions made one stronger. Captain Jack Harkness then attacked the Supreme One with a pistol which did not harm the Dalek leader. The Supreme Dalek retaliated by using its energy weapon in an attempt to kill Jack, unaware that he was immortal. After which, it ordered the Doctor and Rose Tyler to be taken to the Vault.
Though the World War III timeline did get "erased", the Gold Dalek may have come from the main timeline, via time travel.

The Doctor discovered in his meeting with Davros that the creator of the Daleks was not the master of the New Dalek Empire but it was in fact the Supreme One who was in charge. After being created, the Daleks turned on their creator (again) who made an arrangement with them where he would ensure their domination of the universe. This was to be done through the use of a Reality bomb which would be powered by the 27 planetary engine configuration of the captured worlds in the Medusa Cascade in conjunction with the Crucible's energy source. This would bring about the destruction of all existence except for the Daleks leaving them to be the masters of the universe. To ensure Davros's cooperation, the Supreme One locked Davros - along with Dalek Caan - in the Vault of the Crucible.
Dalek invasion of Spiridon

The Supreme One then received the transmission from Martha Jones who threatened to destroy Earth with the Osterhagen key thus preventing the Daleks from completing their goal. The Daleks then used a Transmat to capture the Human. However, the arrival of Donna Noble and a second Doctor brought ruin to their plan as the reality bomb did not activate. A furious Supreme One entered the Vault where he angrily stated that Davros betrayed the Daleks to which an innocent Davros protested that it was Dalek Caan. The Supreme One ignored him and declared that all the Vault's occupants would be exterminated. He was only able to get a single shot off, however, before being  hit by a blast from Captain Jack's energy weapon. The Supreme One screamed as it burst into flames and exploded. (DW: Journey's End)
On the planet Spiridon, a Dalek Supreme in black and gold trim was used to represent a member of the Supreme Council of Daleks, with an eye-stalk that lit up when it was speaking. (DW: Planet of the Daleks)

Note

In the TV 21 comic strips the Black Dalek acts as overall second-in-command of the Daleks, ranking below only the Dalek Emperor. John Peel's BBC Books Doctor Who novel War of the Daleks the Daleks are led by the Dalek Prime, whose description matches that of the TV 21 Dalek Emperor. In the novel, the Dalek Prime is the judge at Davros's trial on Skaro and is stated to be the last survivor of the original Daleks created by Davros. As this was how Peel referred to the Dalek Emperor in his novelisation of The Evil of the Daleks, this suggests that they are the same Dalek at different points in its history. The novel also mentions Black Daleks as being high in the Dalek chain-of-command and being in charge of all lower ranks, being subordinate only to Gold Daleks and the Dalek Prime. The Dalek Prime is also mentioned in Peel's BBC Eighth Doctor Adventures novel Legacy of the Daleks.

In the Big Finish Productions series of Dalek Empire audio plays, the rank of Supreme Dalek is equivalent to an Army General, subordinate to the Emperor Dalek on Skaro, and eventually rises to command the Daleks in the Emperor's absence, with a different Dalek Supreme taking over in the third series.
