What's interesting about the cracks in episode 2 onwards is that they are glowing. I wonder - judging by the fact that the cracks are all exactly the same shape, maybe the "cracks" are all one particular crack following the Doctor and Amy around. Maybe it's some kind of entity that exists in the form of a crack in space and time.
