The doctor mentioned that the reason he took Amy to travel with him is that her life didnt make any sense. Plus, back in TEH, when she told him her name was Amelia Pond, he said that it's like a name in a fairy tale. What could that possibly mean? Amy's whole life, including her name, is just some kind of invention to put the doctor in this trap, not only her memories..
