I think there are lots of articles here on subjects that have different names in various media. "Kaveetch" is one name for non-clone Sontarans, "pureblood Sontarans" is another. We could just as easily have the article at Pureblood Sontaran instead. It's just a question of nomenclature, not a question of these being completely different. Pureblood establishes the existence of such non-clone Sontarans that were closer to humans in appearence than the clones, and The Last Sontarans simply gives them a new name.

It can still be easily reconciled. The Pureblood Sontarans from Pureblood are descended from lost Kaveetch colony that was established before the war with the Rutan host. There is no contradiction unless it's specifically stated that the war with the Rutans was started after the Sontarans became a clone race.
