The Silence killed most of the Area 52 personnel because it was necessary to do so. The Area 52 personnel were trying to stop them from reaching The Doctor. The "appearing more villainous" reason doesn't make much sense because the Silents aren't villainous. They are just trying to stop the question being answered.
