When Zeg challenged the rule of the Dalek Emperor, the Brain Machine decided that the two would duel to lead the Daleks. (COMIC: Duel of the Daleks)
Later, when a radioactive cloud of metal-eating rust threatened to destroy the Daleks, the Brain Machine was consulted by the Black Dalek Leader on how to destroy the cloud, which inadvertently created the rust plague. (COMIC: Plague of Death)
The Brain Machine was temporarily in charge, with the knowledge transmitted from the Dalek Emperor, while the Emperor itself was being improved upon. (COMIC: The Secret of the Emperor)
Within the Golden City Zone, a psychoplasmic version of Skaro created by the Dalek Dome, the Golden Emperor consulted the Brain Machine to answer Georgy Gold's claim that their universe was artificial. It revealed that she was telling the truth. (COMIC: Liberation of the Daleks)
