The Doctor and Rory Williams were both present, but not together, during the fall of Rome. This was acknowledged when the Eleventh Doctor likened kicking the Silents off Earth in 1969 to "kicking the Romans out of Rome". The Doctor realised that Rory had experienced the event (TV: Day of the Moon [+]Loading...["Day of the Moon (TV story)"]) as the Lone Centurion, a Roman Auton living in the post-Pandorica timeline following the Total Collapse Event Incident. Amy Pond noted that Rome was conquered by German soldiers.
