Whoever programmed her to kill the Doctor would '''need '''(not just want) to ensure that that part of her programming didn't become active until she encountered him late enough in his timeline to avoid preventing her own birth. Knowing that she couldn't kill him until then, it would be sensible to program her to keep away from him. If she'd made contact earlier, there are two major dangers: 1. he might learn enough to become suspicious of her and take action to frustrate the plan to kill him, or 2. her programmed imperative to kill him might get activated too early and create a temporal paradox. If it occurred to them that contact with the Doctor might counteract her programming (as it did), that would be another reason for them to want to keep her away from him until the last moment.
