The Alliance was an organisation that sought to defeat the the Empire. In the 21st century, Captain Jack Harkness told Graham O'Brien, Yasmin Khan and Ryan Sinclair that the Alliance had sent the Cyberium back through time and space in order to bring about the Fall of the Cyber-Empire.
