On reflection though, the Hub alarms did not react to the presence of Ianto's girlfriend or her cyber-conversion table either, though he may have disabled them. Does Torchwood not set alien-detecting alarms, because they would be going off every time they captured an ET and brought it back to base?

I was originally going to point out that The Hub seemed to have an alarm for everything including lockdown, a bomb inside Jack (COE - Day One), down to power loss (Cyberwoman) whilst Torchwood One had Cybermen and Daleks invading its headquarters, and not a dicky-bird!
