The Alliance was formed to stop the greatest threat in the universe, which they believed to be the Doctor. The knew the TARDIS would cause the cracks in time and imprisoned the Doctor in the Pandorica, because they believed he was the only person who could fly the TARDIS. They didn't know that River Song could also fly it.
