The Alliance was formed to stop the greatest threat in the universe, which they believed to be the Doctor. They knew the TARDIS would cause the cracks in time and imprisoned the Doctor in the Pandorica, because they believed he was the only person who could fly the TARDIS. They are unaware that River Song is also able to fly it.
