As a result of the destruction of the Master's [[Paradox Machine]], only Martha, her family, and everyone else who was on board the [[Valiant]] remembered that year spent with the Master.

Torchwood sent her into the Pharm as an undercover agent, but during the course of her investigation she was discovered and captured and the [[Mayfly|Mayflies]] were put into her body. [[Owen Harper]] saved her life using an alien surgical device but [[Alan Copley]] killed him. Just as Copley  was about to shoot Martha he was shot in the head by [[Jack Harkness]]. Martha called the Doctor just as she, together with UNIT, was about to attack the [[ATMOS factory]] which secretly formed a key part of a [[Sontaran Invasion of Earth|Sontaran invasion plan]]. At the time, she worked under the by-the-book [[Mace|Colonol Mace]] who was in charge of the operation. Later that day she warned Donna Noble to keep her family safe because of what had happened to her own family at the hands of the Master. A few minutes later she was kidnapped by two solders under [[Sontaran]] control and taken to her to a [[cloning pool]], where they started copying her body. She then was put to sleep but kept alive as a her clone was about to aid the Sontarans and needed access to her memories. ([[DW]]: [[The Sontaran Stratagem]]) Martha's clone died soon after the Doctor rescued the real Martha. While chatting with the Doctor and Donna inside the TARDIS after the defeat of the Sontarans, Martha turned down the Doctor's offer to let her travel again with him. As soon as she had made her refusal unknown force took control of the ship and dragged it into [[the Vortex]] ([[DW]]: [[The Poison Sky]]).


Throughout Doctor Who series three, Martha pined for the Doctor's affection. In its final story — "Last of the Time Lords", Martha was separated from the Doctor for a year, and after saving the world she decided to return to Earth to allow herself to qualify as a medical doctor and get over her crush on the Doctor. Following the airdate of "Last of the Time Lords", the BBC announced that the character would return to screens in three episodes of Torchwood Series 2, before rejoining [[David Tennant]]'s Tenth Doctor alongside new companion Donna Noble ([[Catherine Tate]]) for five episodes in the fourth series of Doctor Who. Appearing in Torchwood, it is explained through exposition that Martha is a medical specialist for UNIT, a qualified doctor and bona fide expert on alien life. First appearing on the spin-off series in Torchwood episode "Reset", fellow companion Jack Harkness establishes Martha's credibility to her new peers, slyly commenting upon her vast experience. In the same episode, Martha notes that an "impeccable source" recommended her employment to UNIT, implying the Doctor holds the highest level of faith in Martha's capability. Seeing Martha in action with UNIT in "The Sontaran Stratagem", Donna reacts with shock asking derisively if the Doctor turns all of his companions into "soldiers".

Gobsmacked they are attacked by the [[Hath]]. Martha was seperated by the Doctor and [[Donna Noble|Donna]] and taken by the Hath. She sees an injured one named [[Hath Peck]] who Martha helps place his arm back in place. She finds out a secret map that the Hath have got and there are secret passage ways. Martha gets a phone call from the doctor and tells him about the map. The humans also have the same map. Martha finds a way onto the planets surface and takes Hath Peck with her. Martha falls into a pit of water ater and has to get Hath peck to save her from death. But ultimitly he drowns. Martha then spots a catherdral and walks into it she meets the doctor, Donna and Jenny there. The Doctor finds the source it is atully made to make Messeline habitibal. As the Hath and the Humans come running up the doctor breaks the source and the planet ends up getting fixed. General Cobb is not happy and shoots Jenny killing her. Martha confrims that Jenny is dead. The Tardis takes her home and she is reunited with Tom Milligan.

In the episode "The Shakespeare Code", Martha wonders if she is safe in an era before emancipation, but the Doctor is blasé, pointing out that he's not even human – when she prompts: "[I'm] not exactly white, if you hadn't noticed", he is nonplussed, ethnicity being irrelevant to him. Martha soon reacts with surprise and possible offence to Shakespeare's use of Elizabethan terms for black people such as "blackamoor" and "ethiop". For a moment, she thinks these terms could be racist (the Doctor quips that it is "political correctness gone mad"), but realises Shakespeare is actually enamoured of her. At the end of the episode, he refers to her as his "Dark Lady" – to whom the real Shakespeare dedicated a number of his sonnets. Other episodes such as "Human Nature"/"The Family of Blood", set in 1913, depict the racism that Martha encounters in different eras – here, public school boys exhibit casual bigotry, which she is forced to rise above, and even decent people are seen to be products of their time.
