The Dark Universe was a universe which was destroyed by its Time Lords using the Matrix, becoming the Dark Citizens. The Time Lords of another universe came across it and built the Dark Gate to weaponise the Dark Citizens, but they decided against using it and hid it.
In order to make a deal with the Dark Citizens, the Seventh Doctor manipulated Dorothy McShane into helping the Eleven acquire the Dark Gate which the Eleven went on to use to destroy half the universe. The Dark Citizens chose not to leave the Dark Universe when the Doctor made them his offer, (AUDIO: Dark Universe [+]Loading...["Dark Universe (audio story)"]) after which they helped him shape his universe.
