I suspect it was a handwave for a flashy start to the story, but I can come up with an explanation: the Doctor needed a survey made to see if the Silence were actually around in goodly numbers, so he sent out River, Amy and Rory. But the Silence knew he was after them, so Canton pretended to chase them until it was time to reel them in. Yep, it's thin.... but you're supposed to be thinkng about them being shot, not why.Boblipton 17:47, May 6, 2011 (UTC)
I think it was more than just knowing their numbers. They spent three months doing a thorough recon--figuring out what the Silence were up to, and how they were controlling humanity, looking for weaknesses, trying to discover how they'd arrived, learning their technology, etc. Of course this was harder than it would normally be, given the inability to remember what they learned. Obviously not all of it panned out (for example, I'm sure they would have loved to discover that some people were immune, and had started a ragtag fifth-column resistance, but unfortunately that wasn't true). And most of it would have been boring to watch anyway.
Meanwhile, Canton's manhunt for the "terrorists" was the best way to fool the Silence into thinking they still had everything under control. And, when he finally captured the Doctor and killed his companions (as far as the Silence knew), they could finally relax.
