The ''Torchwood'' episode you are referring to, "End of Days", was the series 1 finale.  TW series 1 aired before the entirety of ''Doctor Who'' series 3 (aside from the 2006 Christmas episode that preceded the series proper).  The end of "End of Days" however dovetails into the start of the 11th episode of DW series 3, "Utopia".  That is, series 1 of TW ends with Jack running to the sound of the TARDIS, then 10 episodes of DW series 3 play out before merging with the Jack plot-line.
