Comic books often support a character's dialogue by illustrating what they're talking about. I believe the Dalek Slave in [[FD 3]] is just this. The continuity bomb seems to only change the history of it's victim's current regeneration. If that wasn't the case then why would it matter if the Ninth Doctor was "fantastic" in every other timeline? It is also made clear that the bomb created 3 different timelines, not four. And let's not forget that the soldier doesn't even look like the War Doctor.
