Normally, a TARDIS dies when its pilot dies. If the Pandorica is a pocket dimension (very small dimension) and the Doctor would be placed inside it, the Doctor would not be present in the same universe as his TARDIS anymore which may be a reason for his TARDIS to think the died, thus dying (by exploding). Looks like you were right, except that it didn't actually contain anything UNTIL the Doctor's enemies put him into it.
