:: In the later EDAs, Fitz, a future-human (well, sort of...) companion of the Doctor, ended up with the Doctor's consciousness bleeding into his mind. Also, the Doctor was trapped on Earth without his TARDIS or his memories for 100 years; after that, Fitz was a better TARDIS pilot than him, and even managed to convince the TARDIS to help keep secrets fom the Doctor. Fitz also has a complicated past. And he's 100% human, but he's not your everyday human from the future.

:: The EDAs also used the McCoy-with-Spock's-katra thing as a way of bringing the dead back to life more than once--including, possibly, all of Gallifrey being restored by the Doctor carrying the Matrix in his mind. And there are lots of other twists on similar ideas.

The Doctor interacting with a TARDIS in human form is all over the EDAs, starting with ''Shadows of Avalon''. And so on.
