Well, technically the TARDIS explained the meaning of petrichor to Rory, not Amy, but I see your point. It probably makes more sense if we assume that the newspaper thing was a error, and ''CLosing Time'' takes place some time after ''The God Complex''. The name Petrichor would then simply be a reference to ''The Doctor's Wife'', as Amy would likely remember the TARDIS telling her what it means.
