Waypoints, or Vortex Waypoints, were points in time and space that became supercharged with vortex energy.

During a temporal crisis which grounded TARDISes and similar machines throughout the universe, the Doctors realised they could only travel from one Waypoint to the next, draining each of vortex energy to temporarily, messily re-power their TARDIS before depleting their reserves with the next hop. In the "Federation" universe, a similar system was in place that ran all over the U.S.S. Cerritos, although instead of Vortex Energy and Waypoints, they used Merit Points to power up Simulations to get the spaceship constantly working. When the Tenth Doctor accidentally first arrived in the "Federation" universe, Sam Rutherford was in charge of overseeing that all Simulations were running smoothly and consistently.
