My theory is that the Cyber-Leader's universe started to fade away (he seemed to know all the universes would disappear) and he broke through where he contacted Commander Stark and they got the Alliance together, but then the Progenitor Daleks took over and the Strategist Daleks devised a plan, the Scientist built the Pandorica after the Drone collected the residue stuff from Amy's house and the Eternal stopped all the others from rebelling (which they probably do in the next episode) as he seems to have the ability to never die (the stone dalek may be him, able to move).
