Athena was a psychic construct of the mythological Athena.

She was created when a belief engine landed in ancient Greece, and the prayers of the people brought her into being in Athens in 410 BC. She was aware of her true nature, and begged Zeus to not unleash Ares upon Greece. When Zeus and Ares ceased to exist, she did as well, but before her erasure, she asked the Doctor an important question for his future, "What is buried in man?". (COMIC: The Chains of Olympus) The Doctor would eventually discover the truth behind Athena's question while saving humanity from the Prometheans. (COMIC: Hunters of the Burning Stone)
